I thought as much and at the same time I almost forgotten about that :P And from what I can see, Sephiroth is actually trying to put an end to her plans and overall trying to stop her from doing that

Not really. They're kinda helping each other in a way. Sephiroth lets his mother kill people, while he tries to obtain the powers of a god (The story is a lot harder to follow than I remember it :P)
