It's never really been explained - we just know that they had met before the Pilot. My best guess would be that she was called in to work on a case. The Pilot just marks the beginning of her going out in the field with Booth.

Yeah, I kind of figured that was it. But it seemed like they were on closer terms than merely aquaintances. Wouldn't it be interesting to have a flashback? ;)
Any REAL Bones fan would know that Dr. Temperence Brennan is the best forensic anthropologist in the country and was asked to help solve murders in the forensic labs at the Jeffersonian. She was asked by the FBI to help them with their cases and refused to help unless she could work with Booth. Basically , they met through work.
